Sometimes it seems like scientists pay absolutely no attention to the world around them, when they’re formulating their theories. I can’t imagine why any of them seriously thought snakes would have evolved from aquatic reptiles. Do any modern aquatic lizards or crocodilians have substantial limb reduction, or no legs? Not that I’m aware of. Do any terrestrial lizards have no legs, or reduced limbs? Plenty of them, all around the world. Finding evidence is good, but it should have just confirmed the most logical assumption.
